how are the windows glued/secured inside the top plate of an M camera?

I'm thinking of doing a little DIY but would like to know how this is done.

Also how do you take the top plate off the body?

It depends on the model. I've just taken apart an M6 (classic) topplate and the windows are glued to their frames. In an M3 there is an internal frame holding the windows glasses, also glued from the inside. Hot water will be enough in both cases to melt the glue and allow glasses removal.

I just brought the camera to my trusted repairman, who in less than 5 minutes, and using a lot -and I mean at least 6 different Leitz branded tools-, took it off.

You'll need more than hot water to get the glue off. Heat might loosen it up somewhat, but you'll need some dental picks to remove all of it.

The top plate removal depends on the type of M you have, but is pretty comparable between them. And it is not too difficult, again depending on type. You do need some special tools.
The windows are either glued with the original glue, which should dissolve in hot water with a little aid, or new glue which may be more difficult.
Why would you want to remaove the windows? Repaint?

yes, I've got an M6 with an M4 top. I've just seen on the bay that there is another M4 top that is in better condition that I thought might be fun to black paint myself rather than spend $500 for shintaro (no offense to shintaro, just i like doing DIY stuff.) Mr Zhao of Zhao cases for leica has flexi clamps for sale on his ebay store and are not too expensive.

Apart from the flexiclamps you will need some small screwdrivers. But it is not too difficult. There are a number of threads here on repainting. It's a nice DIY job, good luck !
